Parameter estimation for stochastic models in Systems Biology

Description

This project will be interdisciplinary giving insight into Systems Biology. Recent developments in experimental techniques allow to measure small numbers of molecules in single cells. This makes it possible to observe intrinsic stochasticity. Therefore, the importance of stochastic models (in contrast to ODE models) is increasing. This project will set up code for an alternative objective function that can be used for parameter estimation in stochastic models.

Aim

The student will set up code to analyze stochastic simulations and link the code to the software Copasi

  • Use the software Copasi to perform stochastic simulations
  • Set up code to compare the outcome of the stochastic simulations to some (pseudo)data
  • Visualize the results for different models

Requirements

  • Knowledge of Matlab, R or a programming language
  • Interest in interdisciplinary work (no prior knowledge in Systems Biology required)
